But I've been doing that , the middle canal has me stumped.

The middle canal never bothered me. I found a way to do the first canal that would cause the middle canal to be exactly as you need it to be.
You need to think metal button very carefully. (Don't worry if it slows you down. This puzzle actually took me longer than the one right before the boss.
)

I'm stuck on the Wee Stinker Phase 2 now. What do I do once one WS is in the middle and one is in the bottom?

Here are some rough solutions for the Wee Stinker puzzles:
First Wee Stinker Puzzle wrote:Let us call the top row "1" and the bottom row "4".
1: Move a wee stinker from row 3 to row 1.
2: Move a wee stinker from row 3 to row 2.
3: Move another wee stinker from row 3 to row 2.
4: Move a wee stinker from row 2 to row 1.
5: Move a wee stinker from row 2 to row 4.
6: Move a wee stinker from row 1 to row 4.
7. Move another wee stinker from row 1 to row 4.
Second Wee Stinker Puzzle wrote:Let us call the four areas "Left", "Top", "Bottom", and "Middle".
1: Move a wee stinker from the Left area to the Bottom area.
2: Move a wee stinker from the Left area to the Top area.
3: Move a wee stinker from the Left area to the Middle area.
4: Move a wee stinker from the Top area to the Bottom area.
5: Move a wee stinker from the Bottom area to the Middle area.
